Those sure are some thick pallet clips.

Why worry about a 1/8" crack when the whole bottom is open!

Could you just nip those screws out and make a recess to drop the clip down into? If the bees fix it the box will be gunged up if or when you need to use it in another position.

I like the way Crofter thinks. the job should require nothing more than a hammer and a wood chisel.

I woulnt worry about the gap. They may or may not choose to propolize the gap. I have had hives that have went so far as to propolize the front entrances.

If they fill those cracks, you couldn't remove the hive body with a bulldozer.

To me it look like you do not use bee pallet clips
    The original galvanized pallet clips
    http://www.meyerhoneyfarms.com/clips.html
see second pic of the clips you use
You can get The original galvanized pallet clips at Dadant
Look like you and the bees will pay for all the $$$ you save. The bees making propolis and you scraping propolis but you can sell it. May be you can find a local for at

"Should you not be able to develop local markets you can sell propolis to Beehive Botanicals at 1-800-283-4274."
